PROBLEM TO BE SOLVED : To provide a method of collecting a target cell with high purity from an analyte including the target cell and non-target cells, and a system used therefor. SOLUTION : The present invention relates to a rare cell collecting method comprising : a filtering process of filtering an analyte including a target rare cell and non-target cells through a filter capable of capturing the target rare cell; a process of labeling the non-target cells among the rare cell and non-target cells having been captured by the filter in the filtering process, on the filter; a process of collecting a solution including the rare cell and the labeled non-target cells from the filter after the labeling process, removing the labeled non-target cells from the solution, and collecting a solution including the target cell; and a process of capturing the rare cell from the solution including the rare cell.
