The present invention includes an operation part for calculating a vector of a vertex constituting a 3D image including a part or entire of a biomolecule; an extracting part for extracting a feature included in a plane included in a part of the 3D image calculated by the operation part and corresponding to the plane of the entire image; and an image matching part for determining a 3D model by image-matching the plane included in the entire image among the 3D images calculated by the feature and calculation part. The feature is corresponded to a tangent plane included in the entire three-dimensional image to compare similarity and a 3D model is reconstructed.
