PROBLEM TO BE SOLVED : To provide a detection method based on a small sample theory, allowing investigation even about a frequency difference of rare markers.
SOLUTION : This gene-related analysis device has : an input means inputting a genotypic data set related to an individual including genotypic data related to two or more loci, and phenotypic data related to the individual; an arithmetic means creating a plurality of sampling data sets from the genotypic data set by a sampling method, performing maximum likelihood estimation of haplotype frequency in the sampling data set by use of the genotypic data set included in the created sampling data set, calculating diplotype shape posteriori probability of each the individual from the obtained haplotype frequency, sampling a diplotype shape from the calculated posteriori probability, creating a division table of a haplotype shape and/or the diplotype shape from the sampled diplotype shape, obtaining a p value by performing an independence test, and performing processing for calculating a distribution of the p value from the calculated p value; and an output means outputting a statistic of the distribution, based on the distribution of the p value calculated by the arithmetic means.
